Hey do I have to disassemble half the engine to replace the middle gear

to remove the middle driven gear and middle drive shaft, yes you have to disassemble the engine, to remove the middle driven shaft you do not but you will have to remove the swingarm.

Describe your problem with the bike.

If it is just slipping when in gear it could be the drive shaft splines in front that connect to the middle driven shaft, they usually wear out before anything in the transmission. (under normal riding conditions)

Somehow the nut on the engine side of the yoke sheared the end off the shaft.

Sure is a lot of folks reading my post but not much of a response. I do not know for sure which shaft is which, but the part I am having issue with is the short shaft that connects to the yoke and then the drive shaft. It appearas that I have to open the whole darn engine to replace that portion of the gear, is this right or is there an easier way?

the shaft you are referring to is the middle "driven" shaft, you can remove it without tearing the entire engine apart.
Remove the rear wheel, drive shaft and swingarm (sounds like you have done this if you can see the broken shaft with the nut on the end. Remove the 4 bolts holding the retainer and you should be able to pull the "driven" shaft out.
